12 week old crying in sleep

My 12 week old daughter just started crying when she wakes up (naps and night) and even more recently, in her sleep. Last night she had to be held in my arms last night and was even still restless for some of the time. It sounds different than her waking cry. Before this she was a good sleeper. 6-7 hours at the beginning of the night and then up every 2 to feed. However she has been restless from 3am on recently, kicking her legs all over the place. She also moves her head from side to side.

During the day she is a happy girl, as long as someone (especially mom) is paying attention to her.

She has also had some chalky bright yellow discharge from her ears and hard white snots in her nose.

I gave her Pulsatilla 30X this morning, but am wondering what people think about the crying when waking? My heard broke for her last night she just couldn't get comfortable.
