Reflux in a 3 year old

I wonder if anyone can help?

My 3 year old son suffers from gastric reflux which is treated by medicinces - omeprazole to reduce stomach acid, domperidone to aid gut motility and tighten the upper sphincter and infant gaviscon which forms a raft on top of the stomach contents. He was born with a hole in the diaphragm so is predisposed to reflux due to weaknesses in the diaphragm area. Left untreated he suffered reflux aspiration aged 6 months and went into ICU. He made a good recovery and was medicated.

As time has gone on the reflux has not improved and the drugs despite increased doses are less effective. I have identified some foods which might be problematic and tried eliminating them but this hasn't helped the reflux but has helped some symptoms and has helped his appetite.

I realise he may have a physical issue that won't help but I also feel there are digestive issues with his gut which has been assaulted with antibiotics (after surgery and the aspiration and flu jabs). I know that he has been in much better shape than he currently is and wonde whether homeopathy can help alleviate some elements of his condition.

His main symptoms which worsened after his latest flu jab a couple of months ago are (and I have observed these before which have previously been helped by dose increases):
-Telling me he feels sick - 'Sick is in my tummy and it is coming up into my mouth and back down again' but doesn't vomit as such.
- Soft stools
- I assume tummy aches as sometimes he wakes from a sleep screaming
- Lack of energy
- Although he sleeps fairly well, he is not sleeping as much as he needs and is getting tired and I feel this is due to the symptoms of reflux (I have seen this played out before and increasing doses has improved things - it's just we are now on max doses
- Irritability in the day and poor behaviour (again something I have noticed happens when all is not well
- Slightly hyper behaviour (in relation to his calmer usual self)
- Unwilling to participate as usual at activities - we go to a little music group etc. He is very clingy like he would be when he has a bug but he is otherwise well in himself
- A dry sounding almost croup like hacking cough which is worse at night accompanied by a little loose phelgm which causes a wheeze and can be coughed away. It is always worse when lying down and we do have his bed angled up to help.

Unusually at the moment his appetite is very good and he is eating a good variety of foods (all homecooked from scratch, plenty of fresh fruit veg etc absolutely no junk!). His appetite has increased when we have eliminated some suspect foods (wheat (makes him hyper as well) dairy,(seemed to give him tummy aches) egg (which makes him vomit). He has also regained some weight he lost after the flu jab since eliminating these foods.

He has also reacted with an immediate allergic reaction (coughing vomiting and hives) to pine nuts and sesame seeds.

He has a bit of eczema which improved after eliminating wheat.

I should have also mentioned he has an aversion to being cold

Sorry. I final other symptom should be to say there is a runny nose that goes with the cough which makes him keep wiping it and rubbing at it.
He also scratches the back of his neck and pulls at his ear when tired (no ear infection).
